I am trying to create a document standard at my company and am
experiencing some disagreement as to the alignment of footer
information. We normally use a logo, page number and disclosure
statement that are of different heights. The disclosure and page number
are usually different font sizes. Is it more common/acceptable to align
everything to the top of the footer or the bottom?

If there is a rule above the footer information, I'd recommend top-aligning them at the same distance below the rule that the header information sits above its rule:

Header Info Header Info Header Info

On the other hand, if you are not using rules--and especially if the page content floats in depth, because you like to keep procedures together, run figures in line with the text, etc.--then I would say go ahead and bottom-align the footer objects, as this will give at least one consistent horizontal line at the bottom of the page.
