What I do is select the book file *and all its component files* before I
do PDF setup. This does show the automatic "TOC" tags, which I can then
deselect if I need to.

The tags from generated files don't appear in the book file's PDF Setup
dialog, so it's really hard to include them at the book level, either
deliberately or accidentally.
