Christine,

If the Screen-Capture-to-end-all-Screen-Captures has different
panes/sections/windows/whatever, maybe breaking this one capture up into
these semi-logical bits might help out a bit? By keeping the breaks
consistent with the sections of the screen, that might help the users
maintain the continuity of the screen?
