I think you lose all the "smarts" when the figure goes through the clipboard. Try right-clicking on the figure in Word and exporting it as a Visio file (assuming Word 2007...). From the context menu you can choose Visio Object > Open, then save it as a separate Visio file. There's also a context menu command "Extract Visio graphics into separate files", but I've never used that so I don't know if there are any gotchas.
