"Add or remove a user from a project" would make me
nervous. Adding a user from a project does mean something,
and it's not the same as adding a user to a project.

In a situation like this, I sometimes try for a neutral
preposition: "add or remove a user in a project", or
"add or remove a user for a project". If it sounds too
weird, I melt down the type and try writing the sentence
in a wholly different way.
