Turn it upside down, maybe?

"Although the top level domains must be the same, the subdomains can differ."

Now I am missing the context, so my revision might twist the meaning, but perhaps the following changes might help:

"Although the top level domains must be identical to each other, the subdomains can differ."

"The top level domains must be identical [to whatever?], but the subdomains can differ."
