Thanks for the suggestion to use the navigation bar instead of copy / paste to move sections around. Old habits die hard I guess..

I am already doing the "Ctrl+A and F9" routine, but actually stopped trusting that a few years ago because this glitch / issue happened so often (seemed like everytime I did Ctrl+A and pressed F9 that I would have at least three or four broken references that dumped my entire section into the original field). So now I don't really trust updating my entire document at once, and instead, waste time pressing F9 over every single reference to ensure it works. I guess using the search feature to find all section references would speed this up, but in any case it's still a manual process that I was hoping to avoid.

I was really hoping that perhaps I am inserting the references incorrectly, or using the wrong type, or anything related to what I'm doing so I could change it and prevent this from happening again in the future... I'm sadly starting to think that this is yet another un-fixable Word glitch.

I too create 200+ page manuals in Word 2012. I use the Navigation Bar to move sections around if needed and like Steve Janoff says, do the "Ctrl +A and F9" routine to update the reference tables. Every so often I get a glitch, but it's only a reference to a single section or figure. Searching for "ERROR!" usually finds the lost links. I also search for "Section"
through the entire document to find those section references that were replaced with Section "0." It adds to production time, but it's far better to find them early in the process than it is to find them after you've created PDFs or sent them to customers.
