Yes, I'd definitely format the links if the PDFs are viewed electronically. In fact, you may want to go a step further and use the same formatting for those hyperlinks as you do in your help. If your help links are underlined blue text, use underlined blue text for the PDF links. The consistent presentation will help your users identify hyperlinks more easily when they switch back and forth between the PDFs and the help topics.
