I'm not clear on what the problem is here.
MIF is an intermediate format, so if the output doesn't match the
input, that would be a bug for Quadralay to fix.
I've you're using the MIF files for some purpose other than WebWorks
output, I suggest you consider using another tool such as DZBatcher,
the FDK, or FrameScript to automate generation.
