Print out the PDF. Are they still off? Or, zoom way into the PDF and
see if they're still off. It could be a display issue based on the
amount of info in the image and the display size on-screen in the PDF.

When I print from Visio to pdf, any horizontal arrows in the PDF are lower by a shade than they are in visio, and it's enough to be noticeably off.
