I found a partial answer -- you can at least exclude multimedia files
(wmv, Flash, etc.):

1. In Acrobat 6.0 Standard, select File|Create PDF|From Web Page. The
Create PDF From Web Page screen is displayed.

2. Click Settings. The Web Page Conversion Settings screen is displayed.

3. In the General tab, click the HTML File Description, and then click
Settings. The HTML Conversion Settings screen is displayed.

4. In the Multimedia drop-down list, select Disable Multimedia Capture.

5. Click OK twice, and then capture the Web site.
