RE: unfortunate project names

My two personal favorites are unfortunate acronyms.

I worked on a project abbreviated as "WPPS", which was often pronounced 
"Whoops." That's the way the project ended :)

In our laboratory information management system, we use the concept of a 
functional unit.  It is often abbreviated as "FU."
