I think it's usually a good idea to look at other manuals and see what
combinations they use. There are desktop publishing books that show
different combinations of fonts and discuss when they would be used and
why. Many books have a colophon--usually at the end of the book. 

Consider how and where these manuals will be used. Someone sitting at a
desk can probably work with a smaller font than someone who is referring to
the manual while installing a home theatre system. 

If you're documenting a software that works with other software, consider
the fonts used to document that software. Using the font that Apple uses
could give Mac users a feeling of familiarity.
