Simple...

Incorporate all the changes you can agree with.
Note the ones you don't agree with. Go to the editor (in this case, your boss?) and honestly tell this person you don't understand the change. Because you want to be more effective as a writer, and elicit fewer of these changes, you want to understand. In the process your understanding will either increase, or your misunderstanding will reveal a mistake on the part of the editor. Approach it with curiosity, not a desire to prove a point one way or the other. You can't fail.
