I'd like to be able to create a link in a PDF file to another PDF file
that opens in a new Acrobat Reader window. Is this possible?

You don't say how you are creating your PDFs, but if you
are able to add specific PDFmark codes somehow then
according to page 106 of "Web publishing with acrobat/PDF"
(Thomas Merz, Springer-Verlag 1998, ISBN 3-540-63762-1)
the /GoToR command has an option /New-Window, so
it should in theory be possible. Note that I've never tried
it though, and haven't seen any PDFs that do this so
it seems pretty obscure and perhaps not supported by
many authoring tools.
What I do in a similar situation is have a "master doc"
pdf file, and each of the files this links to have a
link back to the "master doc" on every page; this is
much easier to set up and arguably less confusing
and non-standard for the reader/user.
