I believe you need the support folders, but mine have
never been "fairly large"... and I've created Catalogs
for as much as 12,000 PDF pages of documentation. What
do you classify as "fairly large" and what rules do
you specify in creating the Catalog? Do you use a stop
word list?

That's for the catalog filename only. Your PDFs can be
named whatever you'd like, though I always suggest
against using spaces or special characters in
filenames.
