No kidding.
Without having seen the dialogs in question (and without knowing the
application): this sounds like some redesign of the user interface may be
needed.
If dialogs have dozens of options and are unintuitive, all you can do in
documentation amounts to nothing more than applying a band-aid to a
broken leg - what is really needed is some judicious surgery.
I realize that it may not be in your power to bring this about, but this
is the first thing I'd try. If the software is broken, you cannot fix it
in documentation, no matter what you do.
