A few thoughts. Some you've probably already thought of:

- Are the keyboard and mouse positioned properly for you?

- You say that the mouse seems to be the problem, but the wrist rest isn't such a good idea, either. A trained typist's hands are suspended over the keyboard something like a pianist's, so a wrist rest shouldn't be needed.

- The best exercises I've found for avoiding carpal tunnel are pushups and repetitions using light weights. I found that doing them at least three days a week for a couple of months did away with even the occasional twinge.
