The issue stems from the fact that we've used both in the past, and I have
always seen it used as in the first example above. I've looked through the
Chicago Manual of Style and didn't find anything specifically addressing

This is not a matter for general style manuals; it's specific to the company. Honeywell, for example, used to be Honeywell Inc. when I worked there -- no comma. (It's now Honeywell International Inc. and still sans comma.)

Most companies have a preferred method of displaying their name, and the best bet is to use that. The company's Web site, if there is one, is often a good resource for this information.

Note also that the way the name appears in the company's logo may not be the same way that it's used in print, especially if the logo is all lower-cased. On the other hand, it may be -- SUPERVALU likes all upper case, funny as it looks to me.
