The manuals have to have her final approval before they go out the door.
She will mark up copies, check for typos, and check consistency for an
already-agreed-upon style (of which a style guide is in the making, hence
the style meetings).

I feel like this should be a technical writing/publications manager's
responsibility - not an administrative assistant.

I am wondering if alot of companies do this? Does anyone out there get
frustrated in not having control and authority over their product? I feel
like a glorified secretary!!

What, exactly, is her role... what is she checking for? When you say she
will have "control" over the manuals, do you mean she will suggest or
mandate changes? Or is she checking for consistency with an
already-agreed-upon style (and if so, it seems entirely appropriate for her
to be part of your style meetings)?

I am very upset and insulted because the "uppers" insist on the executive
assistant proofing all of our manuals before they go out to our customers.
In fact, we have to start including her in our style meetings as well. Am I
just being egotistical? Does anyone else have a similar scenario?

The executive assistant doesn't have any control over the software so why
should she have any control over the manuals? They are products just as
well.
