I am unfamiliar with MS Publisher--I'm more of a PageMaker/FrameMaker sort.

However, it really sounds like you are not using Adobe Distiller or the
Distiller Printer or both to create your PDF. Check
http://www.adobeforums.com for more info. on this tool-specific issue
(consider checking the FAQ in the FrameMaker forum there).
