Unless you know your audience, this question is hard to answer.
Do most of your users prefer the GUI or the command line? If one
is overwhelming preferred, then there's no reason to keep the
other. However, if a minority as large as 20% uses one approach,
it should probably stay in.
Another question: are the GUI and command line exactly
equivalent? Often, a GUI is only intended for the most common
features that most users require. It may lack options that the
command line has.
